gnu: Remove python-covdefaults native-input from some packages.
Remove python-covdefaults from [native-inputs] in the following packages as not
required for build/tests/install:
* gnu/packages/python-xyz.scm (python-pyproject-api)
* gnu/packages/version-control.scm (pre-commit)
